If the Thunderbird involvement is only via POP3 download, then TB won't be able to route anything to any Fastmail folder.

If you filter on the server but then can't see (in the client) what gets filtered that's hardly helpful.
I think which approach you use depends a lot on whether you're a "leave everything on the server and use IMAP" person, or a "download everything and organise it locally in a client" person. Doing some of each sounds to me like a bad idea.
